Lyon was sitting in second place before the match, but a persistent Bordeaux squad came up with the win that allowed them to steal Lyon's table position.
Alou Diarra's 43rd minute goal sealed it for Bordeaux, who now only trail first-place Marseille by a couple of points.
Lyon will face fourth-ranked Paris-SG on Friday and Bordeaux will meet Rennes on Sunday.
